What I want to know is why the legendaries look slightly different now.
Look closely

You can definitely tell that the markings and light are different, and their body structure is also altered slightly.
One could say that it's their Mega, but all the other mega evolutions changed the pokemon drastically or enhanced it significantly. If it was their Mega, then why such a slight, almost imperceptible, change?

Maybe these are a new region's counterparts for them? There were a couple of hints in X/Y that there was another region we'll explore "eventually", perhaps this was what they were talking about?

Groudon and Kyogre get Primal Evolutions instead of Mega Evolutions, which is apparently what they looked like during prehistoric times.
