Sorry to bump this topic again, but...

Jaquio from Ninja Gaiden.

Not only is he cheap as hell (as in Super Sonic cheap), you go all the way back to stage 6-1 if you die to him.

Not a FINAL boss but a terrible boss nonetheless.
Final Fantasy Tactics A2 Grimoire of the Rift - Lord of the Flowsand
Fucker takes sooo long to beat and a high level team >-<
Its hard to do it without a team thats 20+ and all knowing counter, I had to use a law that makes everyone always counter and I still barely won with a berserker and white monk left with 30-60 hp each.

The fight against Alduin (TES:Skyrim) is pretty anticlimactic. You'd think dragon combat would be more sophisticated in such a game.

Dark Fact in Ys I. One little misstep, and you're dead (he puts holes in the terrain whenever you damage him; if you're in the way, it instakills you). I've only beaten him once, on Normal. I'm not even going to bother with Ys I on Nightmare...
